I should probably clarify that my game idea wouldn't even have a plot. At best you'd get an Excuse Plot, maybe an intro and ending, kind of like your average platformer games from the 80's and 90's. This would allow you to go through all kinds of levels and fight all sorts of enemies without wondering about plotholes {IE "Why is Discord still evil?"}. Then again, unless it's a type of game specifically about a story {Like an RPG or sometimes a Wide Open Sandbox}, or if the Story is really good, I'm generally a "Gameplay over story" type of person. Maybe you'd even get the option to play as certain BG ponies after beating the game. It would also be cool if it had a Co-Op system similar to New Super Mario Bros Wii or something like that.

Pinkie's level would basically look like Sugar Rush from Wreck-It RalphThe part with the massive swarms of Cy-bugs, I assume. The overall idea sounds reminiscent of Persona or Psychonauts (which I still have to get on Steam or something). I like it.

Since this thread mentioned Persona, I think there is actually a key concept of the Persona series' game-play that I think would work well in a pony game. In the Persona series (or more specifically Personas 3 and 4) there is a supernatural location that the main characters go too to investigate strange goings on and to halt possibly apocalyptic events. However due to varies reasons the characters can't always go there because either the location is only present at specific times or because the means of accessing the location can not be readily reached. So what do our heroes do in the mean time? They go to school, go to work, run errands, do homework, hang out with friends, get into wacky high jinks, have tender heart to heart moments, essentially (or at least try to) go about there normal lives.
The contrast and interrelated between the dark mysterious adventures, and slice of life is something that defines the game-play of the two most recent Persona games, and I think something similar could work in a pony game.
For example Twilight is going through a generally normal day when she has to go to the Castle of the Two Sisters to retrieve some book or other item. When she arrives at that night to get it however she finds that the Castle standing as it was thousands of years ago, and the Tree Harmony gone. She goes to retrieve her friends so that they can investigate, and what they find is that while the castle looks outwardly just like it was years ago, inside is a completely different story. Before they can go further it becomes morning and the Castle reverts back to it's ruined form. Without a whole lot of options the Mane Six agree to go about their normal days and investigate the Castle at night when it appears. The game-play would essentially be that during the day you would essentially be playing something Animal Crossing/ Harvest Moon style slice of life stuff (with some RPG character interaction and relationship stuff thrown in), while at night during the investigations the game-play takes the form of a JRPG or perhaps a Metroidvania style platformer.

Interesting idea, though if you really want the slice-of-life aspect to come though, the mysterious shenanigans that allow access to the Castle-from-the-past should happen a lot less frequently. Otherwise, preparations for the next night's excursion might completely dominate the player's attention for daytime activities.

Well, Persona I think accomplished that by making the mystery shenanigans only urgent and required some of the time. You had a set sort of milestone where you had to engage a particular thing in the mystery world. Otherwise you could continue progressing from day to day without going out to adventure. And at least in Persona 3 there were soft limits on how often and how long you could spend in the mystery world.
There is also the fact that what you did day to day directly effected the kind of options you had during the adventuring portion, as well as the story.
I think either of those would allow people to be more engaged with the day time stuff as opposed to just going all in at night.

Rather than taking flight away, create areas where it's just impractical. Tight corridors, windy areas, stuff like that. Maybe make it a game mechanic: wing health is a separate stat from the general health bar, so if you take too much damage in midair, you lose flight until you find the right powerup or finish the level.

That's a good idea! I would have suggested a 'stamina meter' but since Pegasi seem to be able to fly all day that would be stupid. Unless Doo's 'getting too old for this guff'.
